Train your Shotgun on him and quickly take him out. The way you'll do this is with the Tranquilizer Gun held by his lone henchmen descending the stairs as you enter. The doctor we've been chasing after this entire time is in here, but you can't kill him. Then, take the door back into a familiar room we've seen before. Once down here, you can explore some lockers to find more Pain Meds if you need 'em, and fend off any last enemies you've yet to take out. With that speaker downed, grab the Pain Meds nearby, turn around, and run down the stairs several floors below. At the end of the corridor, turn right to cap the guard there, and then quickly turn left to take out the speaker on the wall, above the shelf. Head down the corridor, keeping an eye on your radar in order to quickly take out any enemies. You're now on the other side of the separated corridor and yes, you're making good progress, too. Otherwise, there's nothing to find, so take the door out of the morgue and back out to the hallway.
You may run into a couple of more enemies here, so just keep an eye on your radar and be ready to fight. Shoot it before Daniel takes a fall, and then head through the rest of the morgue area. You have to be quick here, yet again! Turn right and take out the lone guard as soon as you can, and then direct your attention instantaneously on the speaker, which is on the far wall. Hit the switch on the wall to open the door, and quickly wield your Shotgun. When you're in the corridor, simply cross over to the door on the other side. You should have also picked up a Shard of Glass from the broken glass, which may come in handy later on. Search the lockers for some Pain Meds, which you'll probably need after being forced to fistfight a guy with a Shotgun in his hand, and then head out of the room and into the adjoining corridor by pressing the red switch on the wall. After taking out the first of the speakers to the room on your left, break through the glass on the left side of the room. If you don't, Danny will succumb to the brainwashing, lose all of his health and fall to the floor, effectively ending your game. Once you are in range of the brainwashing emanating from any speaker in question, you have only a few precious seconds to destroy it. Keep in mind that the speakers must be located and destroyed rapidly.
